I just read lilsmartass' brilliant First Impression and Second Chances: http://archiveofourown.org/series/30998 and it left me craving whumped Tony fics where the Team-any or all of them-don't see through Tony's mask, think he's an ass, treat him badly, exclude him-and then later realize how amazing Tony really is, how horrible they've been, etc. Cue guilty team, hug fests, and fluffy happy endings. Anyone? Thanks : )
On the same vein, I'd love any fics where Clint has trouble being accepted by the team-because he isn't sure how to behave around a group, or whatever-or is excluded/feels left out-cue avengers team feels : )

Running to keep in the same place (http://archiveofourown.org/works/432390) is sort of what you're looking for. It doesn't have them actively antagonistic towards Tony so much as ignorant of his situation, but hopefully it's close to what you're looking for.

If you search "Avengers fanfiction betrayed Tony Stark" you would find many fics where tony got betrayed and pulls out all the weapons in shield, and the avengers tries to get his trust again as they realize how important he is.
