Damaged Defenders on AO3 also starts with that premise, but the fic is so broad in scope that it quickly becomes one plot of many.

I was gonna recommend this one. I found it a pretty good read. The author is Sherza and it's a long WIP with 109 chapters as of when I last checked yesterday.

Here's a good one called "the high price of mind control removal" its part of a series called teamwork.
Loki was mind controlled during avengers removing that control leaves brain damage the fic is about his recovery with the avengers.
