In The Undone Universe (http://archiveofourown.org/series/29174) Tony learns the principles behind magic (Asgardian) runes and starts using them, AND he gets Extremis. Also featured: Sorcerer Supreme Tony Stark from Earth-9810 (http://marvel.wikia.com/Anthony_Stark_(Earth-9810)).
In the end of Dreaming Electric (http://archiveofourown.org/works/547577) Tony gets Extremis.

You might want to check out inukagome15 on either AO3 or Fanfiction. She has some stories where Tony is a mutant, plus he eventually gets Extremis

AlexiaBlackbriar13 has a amazing but incomplete series of Tony with wings called Falling, Failing, Flying (http://archiveofourown.org/series/196052).

Summary:
Tony Stark is many things. He's a genius billionaire playboy philanthropist. He's Iron Man. He's an Avenger.

He also has massive eighteen-foot wings that he keeps in a parallel dimension that he can control. Oh, and did I mention he's developed spontaneous telekinetic powers?

Thanos, SHIELD, HYDRA, A.I.M..... They seriously don't know who they're up against.
