You should check out Living in the Shadow (http://archiveofourown.org/works/542849). It's been a while since I've read it, but I think it sounds exactly like what you're looking for.

Also, Not This Omega (http://archiveofourown.org/works/468346) is an AU that's a variation of that (as in, Tony isn't Iron Man and the story starts just after he's been outed as an Omega after a lifetime of pretending to be an Alpha).
